Trying to get a .jpg of an A4 section of an A1 layout. I can frame the bit I want with an A4 viewport. But then in JPGOUT in Layout view I can only select the viewport and the annotation, not the drawn elements - or in Model view I can only select drawn elements not the viewport and annotation.

You cannot select objects in Model and Paper Space at the same time.
Try printing your layout to a JPG using the 'PublishtoWebJPG' printer driver. I think it was standard with 2006.

If PublishtoWebJPG is not availabe you could just plot using a
free PDF driver (like CutePDF) n then convert it to a JPEG using Adobe Reader
