Hi Jonny,
Try this:
Go to properties, pick the line that you want to fillet (one at a time) & change the value of 'Z' to zero.
You can't use fillet when one or both of the line has 'z' value. You can also go to VIEW, 3d view, sw isometric to check whether lines has 'z' value.

Jonny,
There is a lisp file available called flatten.lsp - it can be downloaded here for free
http://www.cadforum.com/freeware/index.asp
You just load it with the appload command. Then you type flatten - and you will be prompted from there on. Excellent little file!!

I think you can. As long as the lines meet and snap together.
Remember a 3, or more, EDGE fillet is possible.
