If you were on a newer version of Autocad I would suggest trying the OVERKILL command which might clean things up a bit for you. Are you able to post a .dwg file, or a part of one, so that we can see how to help you sort it out? If you want to post a .dwg, select GO ADVANCED, then MANAGE ATTACHMENTS.
