    No. You can only select polygons from the currently selected object. If you need to select polygons from more than one object you will need to attach them together so that they are one object. When you're finished editing you can detach the objects to separate them.

    can you connect objects that don't touch each other
    I am trying to run a script on multiple polygons on several different objects at the same time

    Yes, just select one of the objects, click the "Attach" button and then select the other object(s) you want to combine with the first object. They will still be individual parts but they will be combined together as one complete object.
