Here is a outline of the problem if you have a box and you place a cylinder at each side of the faces when combine it into a solid you should get a round face at each side one of the side the software did it correctly the other there is still has a piece of the cylinder on the bottom how dou you trim this piece.
Another problem I have is with inventor fusion it keeps popping up jamming the software I used appautoload to turn it off nothing.
I have 4 gig of mem how gig of mem do you need.
I think autocad 2013 is full off oops it doesn't recognised certain commands.
AutoCAD 2013 will work better if you download and install service pack 1.1. Did you?
In your next post attach a copy of the actual DWG file. Someone here will take a look at it and tell you how to go about solving your problem.

I think you may need to slice the unnecessary bit off. Not really sure till I see the file though.
