I assume you what to get rid of any protrusions on the outside of the valve, right?

I thought so. I see everything has been unioned together already.

 

I stand corrected. That is not the case with the objects inside the valve body.

Make a copy of your geometry to one side. Subtract the main valve body from the four(?) knife gates(?) inside. Use the Separate command to create individual pieces. Erase what you don't need. Substitute what's left for the same parts in the original. Do not union these together unless you absolutely have to.

Yep...it can be done. Like I said, use the Subtract command and the Separate command. There is no 3DTrim command although there is a Slice command but I'm not sure how much easier it would be to use in this situation.
