When you use viewports, you can turn off a layer in a specific viewport, but it stays on everywhere else. You can also define a layer as No Plot, as SLW210 suggests. In that case it will appear normally, but it will never print. Be careful about accidentally setting a layer to No Plot when you do want it to print.
