frequent eTransmit 200 files different catalogs

Is eTransmit the best choice for transfer around 200 dwg files to FTP server? I need to do it once per week. Are there any problems if i had files xrefs between different folders. Is there any way to eTransmit all files from fixed folder and all subfolders?
