Where are Various Settings Saved

I am being tasked with making some changes on certain settings within LD 2008 (and occasionally 2004)

I need to understand what settings are saved in a project and what are saved in a prototype and also if possible, the files that these are saved in.

We have a networked area for prototype files but if I don't know what to put where, it does not help much.

I have been working with Descriptor Key files for a long time, but now I need to tweak settings like Contour Layers and Point and Line Display settings.

Any assistance would be greatly appreciated.
