I use a lot of PDF and Raster images to help reference, now I have two different PDFs that are over lapped.

 

Is there a way to make the top PDF say 50% transparent so I can see both at the same time?

Select then Right-Click>Properties>Fade you can set from 0 (no fade) to 90

That will only fade the PDF, it does not allow me to see through it. I would like to be able to see the PDF on the bottom layer as well

Have you tried the clip command (possibly imageclip) for the overlap areas? that would remove anything from being on bottom assuming the overlap in pdf shows the needed material on both pdfs where you could just clip one.
