I have a feeing the layers are somehow connected to the xref's. Something to do with binding when inserting an xref.

If that is the case then there seems little that can be done about it.

The only way that I am aware of to completely purge every offending entity out of a database is to open each of the xref files and explode everything within them as well as your overall drawing file.

 

Likely some of your blocks are nested blocks as well and the entire nest will have to be exploded until you are all the way to the bottom of the pile.

 

Purge is your friend, but you might want to check every layer before removing it ... or just keep a copy of the original drawing should something important go away accidently.

 

There are likely some anonymous blocks in your blocks inside the XREFed drawing files.

 

I had a gremlin in one of my titleblocks that took two upgrades of AutoCAD before it showed up on the layer list. I was using 2007 before I was able to finally see the offending reference.
