Have had this problem for years. I've detached xrefs from drawings and have never been able to get rid of the xref dependent layers until now. Just need to select all the empty unused layers that won't delete in the Layer Properties Manager, right click on the selection, choose 'Merge selected layer(s) to ...' and select layer 0 as the target layer.
